Video Option ->
1.1 Bit Rate - 450 - 500 kbps , some episodes will still look blurry due to more color/quality depends , anyway use a 550 for them. For 480p you can go with 300 - 350.
1.2 File Size - Now this is what you can use instead of Bit Rate option if you want hassle free encoding , just set the file size to 90 or 100 (its in MB) and let the encoder decide bit rate. (Not recommended)
1.3 Quality - Very High (Tv Shows/Movies), this is what I used in all my encodings (well few of them). This produces best result for 720p in my exp , use Very High 50+ for 480p and 50- if its a anime with low color usage.
Audio Options ->
2.1 Bit Rate - 40 kbps
2.2 Codec - Nero AAC ( use on this one as its the only one which provides good quality audio with low bitrate. )
You can use other's but it will require increase in bitrate for acceptable quality resulting higher size.
Container ->
Matroska , AVI , MP4 - Doesn't matter use any of them but I prefer Matroska (.mkv)
Filter Option ->
Don't touch these setting unless you require change in resolution.
Post- Processing ->
Some as Filter Option , i.e., dont touch.

I have encoded the [RyRo] Inazuma Eleven GO the Movie ~Kyuukyoku no Kizuna Gryphon~ (BD_720p) which is 3.1 Gb into a size of 459 MB 1280*720 HELP ME UPLOAD IT

It might affect in long run but it will be a very long run , I'm currently using Core 2 duo and 3 gig ddr2 ram still alive and fine from 6 years. And no I dont use seedbox nor do I have one.
